The roof opening and the ceiling stain are different places

Shingles shed rain down the outside of a roof. Once water gets through an opening, the surfaces beneath them give it another path. It can follow the underside of sheathing, run beside a framing member or collect at a joint before it drips. Insulation can also hold water before the ceiling shows a visible mark.

The stain is therefore evidence of where water arrived indoors, not a precise map of where it entered the roof. A repair made only above the center of the stain can leave the real opening untouched.

An interruption in the roof gives water a route

A plumbing vent has to pass through the roof covering. The boot around it closes the gap and connects that penetration to the water-shedding surface. If the flexible part splits, rain can follow the pipe or the surrounding layers downward.

The same principle applies where a roof meets a wall: the flashing needs to direct water back out over the covering. A fresh bead of sealant on top does not necessarily restore the overlap that failed underneath.

A dry spell does not close the opening

A roof can leak during wind-driven rain and appear quiet in a gentler shower. Water reaches different angles, and the assembly has different opportunities to dry between storms. An intermittent leak still needs the opening addressed.
